Agar main two years lateral entry scheme se engineering diploma karta hu to kya main junior engineer ka form bhar sakta hu

If your diploma course in engineering is recognised by the state council for technical education and AICTE and is considered equivalent to a polytechnic diploma then I don't think there is any problem.You are eligible for junior engineer's post. All the best.
