Am I eligible to pursue M.Sc in Chemistry through distance mode? Can I pursue PhD after the same?

You can but I don't feel it to be a wise decision because B.Pharma is a professional degree grasping in 4 years of your life. If you do M.Sc. then your pharma degree will hold the same place as B.Sc. Chemistry degree will hold. So it is better to go for M.Pharma and then Ph.D. However, it's just an
