Does it matter from which university I completed my Bachelor's degree? I want to pursue MS or MBA abroad.

I am thinking of enrolling in a lucrative private university in Indore to do my Bachelors in CSE (BE).

Obviously, most of the reputed universities abroad ask for students who have completed their studies in colleges or universities approved by AICTE and have NAAC grade A.
You have to consider this if you want to go in a good university further for MBA/MS.
If you are capable enough getting 85-90% from a college then it will work otherwise take a reputed college and score at least 75%, it will be more valuable.
