    You should first specify your location because there are many top colleges in India for M.Sc in computers. However, you can consider following colleges:
    University College, Mumbai
    Loyola College, Chennai
    St. Stephen's College, Delhi
    Madras Christian College
    Hansraj College
    National Institute of Technology, Tamil Nadu

    Dear, From all IITs & NITs - NIT Trichi is the only representative NIT which is offering M.Sc. Computer Science. Other branded Institutes are Pondicherry University, Chennai Mathematical Institute etc. Which are offering this course. All the best.

    Best college in respect of what? And there is few more things also matters. Like fees, distance from home etc. You should have mention the points you want to look out. I am suggesting some Grade A colleges in India in respect of placement, faculty, infrastructure and build up of a student. No IIT offers M.Sc. Computer Science. NIT Trichy is the only NIT that offers M.Sc. Computer Science. Apart from NIT Trichy, some of the best colleges for M.Sc. CS are :

    *Pondicherry University
    *Central University of Rajasthan
    *Central University of Tamil Nadu

    I would say Loyola College Chennaj, St. Stephen's College Delhi, Lovely Professional University. Try to get the admission soon as most of the colleges are closing the admissions.
