Can I apply for MBA to this college? I am in BBA(H) final year,MAT September Score is 535 & 50percentile.

Yes you can apply. But, there is no separate application form for PUMBA. Admission to PUMBA is through the process conducted by DTE . DTE mentions which MAT score will be valid for admissions.For admissions in 2015-16 , scores of MAT(conducted by AIMA in February2015) were used.
