Can I do PG Diploma along with 3rd year of Bachelors to count it as 16 years of education to apply for Masters in Canada?

I am currently in 3rd year of BCA and planning to do a 1-year PG diploma. Would it be valid as an extra year?

Yes, you can apply for a 1-year postgraduate diploma or degree course to bridge the gap between your 3-year degree. As many Canadian colleges allow 15 years of study for this.
