Yes, your best of two JEE score will be considered. So, you can apply for admission.

Actually, JEE Mains Paper 2 scores are only considered for admission in any of the 9 NITs offering B.Arch.
The number of seats are less than 600, so in order to get admission in any of the NITs your AIR should be less than 1.4k, else you can't make it to any of the NIT.
