Can I pursue M.Sc in IT after completing B.Sc in chemistry?

Eligibility criteria of M.Sc IT is that candidate should have done Bachelor degree in any discipline with Maths/ Statistics in 10+2 with 50% marks. However, you are advised to looks at detailed eligibility criteria of various universities before applying for M.Sc IT because there is lot of variation

Yes, you can get into M.sc in IT even if you have completed your B.sc in chemistry.
