Can I pursue M.Tech in CSE after completing B.Tech in EEE or ECE?

If you are skilled enough in CS then yes it is possible.

M.Tech CS is a tough course and it needs basic concepts. CS is completely different from your previous branch. If you are fully aware of basics of CS then you can go for it.
