Can I pursue MBA from IIMs with my M.Com score instead of my B.Com percentage?

Calls from IIMs are based on different parameters like CAT Percentile, Sectional Percentiles, class 10th, class 12th, Graduation marks, Work Experience. And No, you can't skip your graduation marks there.
