Can I pursue MS in computer science after completing BBA (computer applications)? If no, what other career options do I have?
I am doing BBA (CA) and I want to go for MS in computer science.

You can definitely apply for the course after BBA. The minimum eligibility to have admission is above 50%.

You are not eligible to seek admission in MS Computer Science based on BBA CA. You are advised to do MCA and then seek admission in MS CS.
