Can my CSWN certificate be applied even after the registration date of class 9 is out?

Yes the application for CWSN (Children with Special Needs) certificate can be made after Class 9 registration (which is September of the year for CBSE schools) has been done. Please note, however, that the application for CWSN facilities have to be filed by your school on the Pariksha Sangam portal
