Can you suggest some good institutes in Pune to learn JavaScript?

You should first study the basics of HTML and then go for Javascript. To go for Javascript, you should know core Java. You can learn all these from books as there are only a few institutes for these courses in India. One of the few institutes that offer these comprise NIIT.

JavaScript and core Java are different. There is no connection between them.
