Visual effects is a specialised course in IT/CSE sector,so doing visual effects is always better than CS .

There two aspects of your Query , Graphics it self is Field of research , if you want to work for Software to create better Graphics and animation then you should opt for higher studies in Computer science the other aspect is working on the software for Graphics and animation then you can opt for working on 3D-Max , Maya etc
