Hi Sir, I am a student of B.Sc(Hons.) physics with subsidiary subject chemistry. Am I eligible for IIT JAM M.Sc physics from IIT, Bombay?

I did class 12th with science stream mathematics, physics, chemistry.

Yes, you are eligible if you qualify there entrance exam. You are eligible for IIT Bombay. Good luck.
