How much do I need to score to get admission in CSE as class 12th scores will not be considered now?

You need to score at least 75% to get eligible for IIT-JEE. Yes, it is true that for calculating ranking class 12th won't be given weightage. So, class 12th percentage are just to get entry to write JEE.
