I am in class 12th. Will my board percentage effect my overall rank in IIT JEE?

No, the percentage doesn't affect IIT rank but you have to score a minimum of 75% (65% SC/ST) or should be in top 20 percentile of your respective board to be eligible to give the exam.

No, you only have to score more than 75% in boards to appear in the exam. That's all the role of your board marksheet in it.

Hello Harsh, The rankings in JEE exams are purely based on your scores in the exam and not based on your board exam percentage. So, your performance in the exam alone determines your ranks. However, to get admission you need a minimum percentage in the board exams.
