BITS-Pilani has its flagship course of CSE which is at par with the IITs. But, as you have mentioned you are getting EEE at BITS Pilani Campus and ECE at MNIT. There can be different factors on which you can take your decision. Firstly, you can opt for a branch transfer if you score above 8.5+ CGPA in your first year (and if seat is available) and can pursue CSE from BITS. You should prefer ECE in MNIT, because in ECE, you will get lots of opportunities to build your career with computer software. As your interest is in CS, you can go with ECE and learn programming along with your study. -
For CS, BITS-Pilani is better than MNIT. EEE branch of BITS is also one of the best. However, you can decide on factors like fees, location, etc. If you wish to opt for any of them. The fee of BITs is higher than MNIT and the location is in Rajasthan, Pilani is 5 hours from Delhi.
