I am pursuing M.Sc. microbiology and want to have a good starting salary after it.Which course/diploma shuld i prefer after my M.Sc. Is MBA in pharmaceuticals a good option. If you have another good option please specify.

MSc Microbiology is good enough for good jobs. Master degree after master degree is not much required. Develop some experience and then plan further studies otherwise it will be 'all degrees and no experience and so no jobs because you will be considered overqualified by many."
