I completed B.Sc in 2003. Can I pursue M.Sc in chemistry or zoology (regular or private mode)?

You are eligible for MSc in both mode regular and private. You can take admission according to your convenience. And, also you can take any one course out of two according to your interest, but if you are asking then it would be zoology.
