I got 99 marks in Maths. Am I eligible to apply and get admission there?

That's great. However, the percentage of your best four subjects will be calculated in order to determine whether you are eligible or not, that'd be including English as well as the subject you wish to pursue your degree in. The cut-offs will be announced sometime around June-July. -
For admission in Miranda House, or any college in DU, you need to meet the cutoff of that college and subject. Cutoff on the basis of best of 4. So if your best of 4 meets the cutoff requirement, you'll get admission in your desired college and course. I can't tell you if you'll get admission in physics in Miranda House just by knowing your maths marks.
