I had a year back in my 2nd year of engineering. Will there be any affect in my admission into IIMs and top colleges if I score well in CAT?

I got 65% in both 11th and 12th.

Yes, it will affect you because you have got a year back in UG.

Not in everything but taking admission in IIMs and other central Universities will be difficult for you. But not in private universities.

If you talk about top IIMS then you must know that these things can be asked in the interview. If in the interview you can convince the panel then you may stand a chance to get selected.
