I have 90.3 percentile in JEE Mains and 91 percent in Maharashtra board 12th exams. Can I get into SASTRA University or Thapar?

You are eligible to get into those universities. Previous years cut off score for JEE have been around 80-85%. But make sure that you have a well rounded profile and score well in the performance tests and interviews.
