I have got 99.39 percentile in JEE Mains January 2019. Can you suggest some colleges/universities in Mumbai or Pune for engineering?

https://www.shiksha.com/b-tech/resources/jee-main-rank-predictor Check here the rank and college cut-off and get the opening and closing rank for the expected college in Mumbai and Pune. You will definitely get the desired NIT.

The final AIR will be declared after April 2019 considering the best score out of the two JEE Mains attempts for all the applicants, hence based on current percentile we cannot predict which colleges you can get. Wait for the final AIR declaration. Details: https://www.shiksha.com/b-tech/article
