I have scored 96 percentile in JEE Main paper 2 2019 (January attempt). Can I get B.Arch in VNIT, Nagpur?

If you are general candidate, then no. Work harder, try to get at least 98.5 percentile to stand a decent chance to get into one of the NITs, IIEST or B.Plan in SPAs and MANIT.
You can try for different private and semi-private colleges. There are plenty of Architecture colleges apart from NITs and SPAs which are good in their own right.
