I have studied Engineering in computer science. Am I eligible to pursue some IT course in Canada?
When I spoke to the consultant, he told me I cannot try since I have low marks in my engineering. I have 47 percent aggregate. That time I had generalized anxiety disorder. Now, I am taking medications and I am fine. Can I put this in my SOP and try to get admission. Will they allow me to study?

Hi,
47% is too low for any foreign university, let alone Canada. You can and you should mention your disorder issue, challenges you faced and also overcame on your SOP however it won't help in too many ways since your academics are way below the requirements.
A certain set of standards have to be met. However, there is no harm trying, you can give your 100% and give a try at least. You can try applying to lesser competitive countries such as Poland, Ireland if you wish to.
