I have written JEE Main and cleared it. Now do I need to seperately apply for NIT. If so how?

You need to apply through the Central Counselling for getting Admission in NITs. But, for that, first you have to secure good marks so as to get the eligibility for filling the choices under the Central Counselling. You haven't mentioned in your question whether you are eligible for Central Counsell
