I'm pursuing B.Sc (Honors) computer science from DU but got low CGPA in 1st and 2nd year due 2 my health problems. Will it ruin my career?

If it is over 5 CGPA then you will be fine. Try to score good in Final year and devote yourself to the studies. 50% marks in graduation is the eligibility criteria for many Entrance Exams and Government Jobs. So, make sure to atleast get a liitle over 50%.
