Hello Shiva,
It's centralised counselling. Hence, to get admission in a particular college will depend on how those placed above you exercise their choice.

Yes, you are absolutely right. AICTE and AMIE are not seeing eye to eye. But even then, for all practical purposes doing "AMIE" is acceptable as equivalent to BE by almost all employers. Issue comes up when it is not acceptable for doing PG or even getting a teaching job. But then, that is life.
