If the last date to submit the JEE Main exam is passed, then can I submit it later with a late fee?

Sorry, but you cannot submit the fees for JEE Main Exam after the date is over. The CBSE Board provided the provision to fill the JEE Main Application form up to 1st January 2018 and the last date for fee payment was 2nd January 2018. After this, no form will be accepted by the authority under any circumstances.
