You definitely can pursue an MBA after B.Arch, it depends on your interests and competencies.
You need to ask your self a few questions before you make that decision. Do your core competencies lie in management? Are you sure that you want to move away from the 'design' aspects of construction towards the 'business' aspects?
If the answers to the above two question are affirmative, then you should go ahead and pursue an MBA.
I would suggest you to look at specialised Management programmes which are relevant to Real Estate, Project Management, Construction Management.
In India, NICMAR and RICS SBE offer these courses.

No, it won't give you any trouble if you have already made up your mind.
