Is it wise to do CPL course from NFTI, instead of applying directly to NFTI through the Indigo cadet pilot programme?

You can directly apply for CPL course from NFTI directly but better option would be to apply through Indigo Cadet Pilot Program because after completion of training, you will directly get recruitment in Indigo as a Pilot and you need not to search job. Otherwise, also you can directly apply to NIFT
