Is there any difference between the 3 semester and 4 semester MS course offered by German universities?
I have heard that if you have done 3 semester MS course from German university then Indian companies don't accept this course as a Masters degree. Instead they call it Diploma and one is also not eligible to do Ph.D after it?

No, you can easily apply for your Ph.D anywhere in the world, so don't worry.
