Is there any need to apply separately for CAP or state counselling to get admission in the institutes taking admission through mains?
I wish to take admission in MH/GUJ through JEE mains score.

It depends on your JEE mains ranks and what university/college you're going to admit. Try finding a better college and start your future with hard work and full concentration.
Counselling done when candidate couldn't get the admission in CAP of all three rounds, then the 4th round is for Counsellin

Actually I've got 91 in JEE Mains 2016 and I belong to OBC category. Can I expect NIT or any govt. college in states mentioned above?
