It is better to take admission in Afiliated collage through some university or Autonomous collage is also good...specially For MBA.

Between the two, I prefer an autonomous college. They generally have their own mechanism, which is tuned to the best interests of students.

Affiliated coll are always much preferable, but very few autonomous institutions like Nmims, Spjain Kjsomaiya have the best reputation and world class placements in Mba.
