My percentile in MH CET'18 is 88.22 & I took admission to ISB&M-Pune, Nande campus for PGDM. Can I opt for MMS-Mumbai for LLIM-Mumbai?

You can definitely try for the admission for MMS in LLIM. But as you had already got admission for PGDM and I guess that the lectures have already been started. So, my suggestion is to don't waste your time and continue with your PGDM course.
