Yes, you can apply for M.Sc after completing the graduation degree in physics, The IIT JAM exam is held for admission into M.Sc. Ph.D. and other integrated courses from IITs, NITs or IISc institutes, The eligible candidates can apply for the exam in October- November months. Yes, you can apply for a Ph.D in Geophysics while preparing for M.Sc in Physics. There are many integrated Ph.D programs offered by the best colleges in the country. While you prepare for IIT JAM with physics subject, if you score well and cross the cut-off and fulfil the eligibility criteria, you can then apply for Joint M.Sc.
