Please can someone tell whether COEP considering JEE Main Score for admission in the year2020?

Hello Pranav, no COEP Pune gives admissions based only on MH-CET conducted by government of Maharashtra. Though very small number of seats, assigned as all India quota seats, are filled up by using JEE Mains ranking. Best wishes to you.

You said very small number of seats right, so I have got 99.43 (AIR-6423)percentile in JEE Main do I stand a chance to get CS in COEP?

With 57.8 percentile in JEE Main and 73% boards, getting CSE/AI in top government colleges is unlikely. But you still have good chances in private colleges through UPTAC/AKTU or direct admission.
