No you will not face any difficulty in doing MCA after Bsc even Bsc students are perfect one for doing MCA.
Things happens like this . . . .
1) In MCA first year colleges will teach you basics of computers and programing which BCA students have already learned ( and due to that from session 2013-14 BCA and Bsc IT student can directly take admission in MCA second year) means they are teaching the basics for Bsc students.
2) In MCA course Bsc(maths) student perform better than BCA student due to the reason that they have good (or average ) knowledge of maths which the follow in MCA but BCA students have only two subjects of maths i
