Should I accept my seat at IIIT, Gwalior for B.Tech in IT which I got via JEE Mains counseling or repeat JEE? My rank in JEE Mains is 12640.

I think you can accept it. IIT is a brand in itself! IIT-Gwalior is a good college with all possible amenities!
And, you have got IT branch that is very demanding and hot career to pursue.
Go for it!
