Should I pursue IT if I am getting it in Nirma or should I go for CSE from another university? Is there much difference between IT and CSE?

You can pursue IT in Nirma University. It is not bad. But, if you are getting CSE from other reputed university, better go there. IT is restricted to mainly programming where as CSE will take over every knowledge of computers and so CSE is much wider branch than IT.
