What is the best course after BCA? MCA or M.sc IT

For better job opportunity i will advise you to join MCA but do it only if you are good (average in some cases) in mathematics because in MCA and MCA entrance you have to study maths as most BCA student feel difficult to study maths so better think before making any decision.

I will prefer you to opt for MCA
as since you have did your BCA
this will really help you in MCA as you have clear concepts and basics
