What one is better among Master of quantitative economics from ISI or should I prepare for CAT? I am a student of B.Sc economics.

Hello Tani, Getting MBA from IIM's is totally different than PG in quantitative economics. I would strongly advise you to go full heartedlly for preparing for CAT.
