B.Tech CSE is a superior branch over B.Tech IT. CSE prepare students for System Programming role and IT prepares students for Application Development Programming. CSE grads can easily do Apps Programming but IT grads may find it difficult to be a system programmer without any training. CSE grads are always preferred over IT grads by recruiters.

Both IT and CSE are good. Its up to you to decide which subject you want to pursue, based on your interests.
IT is more of a Professional track course. You are taught about systems and their functioning on a need to know basis. You are taught regarding the basic applications of a technology. It makes you an expert at the surface level of the tech, which will aide you to develop skills required at the industrial level. A good example would be a Network Administrator. You need to know about Networking and some basic hardware and software rules. IT can teach you what you need to know about their functionalities.
