Which branch should I choose to pursue engineering from NITs? I am good in maths, average in chemistry but poor in physics.

Your previous studies hardly matters in engineering as they start every thing from zero. Follow your interest and look for the best branch possible. Since, you are good in maths, it may help you. My suggestion would be that don't go for mechanics.
