Which course has a better scope: MBA-HR or Flagship MBA? I got admission in MBA-HR and have my name in Flagship MBA waiting list.

There is nothing as better or worse. It all depends on what you want to pursue. Flagship mba has marketing, operations and finance. If you are intetested in hr then good that you took hr.
