    M.Sc Microbiology is comparatively new course and competition is less. So, go for it. You can do it from:
    Delhi University
    Lovely Professional University
    Bharath University, Chennai
    Devi Ahilya Vishwavidyalaya

    Christian Medical College, Vellore.

    M.Sc Microbiology have totally different fields whereas M.Sc Chemistry belongs to other field. To say one better than other is not a good thing as both are better with respect to persons. Hence go for your interest.

    Both the fields are good, but microbiology is having a wider scope than chemistry. So choose wisely.
