Which course options is better for an art director: BSc Animation or BA Animation? Which is the best Indian university for the same?

BA, BSc are just names of degree programs, but contents could be similar. Even some universities offer B.Des and some offer B.F.A. in creative segment. But for an employer, qualifications are always secondary to the individual skills and proficiency.
Animation calls for a wide bouquet of skills from traditional art skills to articulation skills, storytelling to aesthetic appreciation, and creativity to technical prowess. Animation and Digital Media Careers are practical oriented and will need strong mentoring.

Well BA or BSc are just names, there is nothing different between these 2 curriculum in india. Also, other Animation Courses like Diploma are also equally acceptable with employers. If you're creative, you can always consider going for Design and Animation. A good mentor and wise selection of courses with a good school, followed by diligent learning, would get you a head start in your career. However, you must check your suitability for this field. Krishna I think to become an art director better would be if you go B.Sc film and TV production. It is a course that is going to teach you the intricacies of film making. Not only this you would be taught every aspect of the field and would also be provided with field experience in the form of projects etc.
