Which engineering course is better for MBA among CSE and mechanical?

Both courses are good option for MBA. B Tech graduates in CSE, can go for MBA in Systems / IT, Mechanical Engineers can chose MBA Project Management. This is the best combination and my suggestion .
You can chose any specialization you want pursue at MBA. For example, Human Resources / HR, Marketin
