Which institute is better to pursue MBA in IT: IILM or NIILM?

Amongst the iilm group of colleges NlIILM CMS is the best, but again the PU-MBA (pune university) is far better than these two

NIILM better choice compared to IILM because of better Return of Investment. You can also look for options in Pune.

Any of them as your future will depend on how much employable you are but why MBA in IT? The job market is not good for it.
